Superman enters the Fortress, and starts a Jor-El simulation. Later, Perry White bawls out Jimmy for missing a photo. Clark tries to defend him, but Perry goes on about true reporters. Clark sees a ship landing, and slips away. He stops it from crashing too badly, and opens it, to find a boy. Superman takes him to the Department of Metahuman Affairs, and discusses the situation with its director, Sarge Steel, when the boy lifts a huge entertainment unit, and speaks Kryptonese. They talk for a while, and Superman tells him he'll be back before the boy wakes up. Superman goes home, and discusses the situation with Lois. When Superman returns in the morning, the building is empty. He then goes to the department's headquarters in the Pentagon, and breaks in to confront Sarge Steel. Steel admits the boy is being transferred, and thought Superman had been told. Superman uses human means to stop the convoy, and spirits the boy away. He takes the boy to his adoptive parents, wanting their advice on how to raise a boy from another world.

Superman and the boy (and his ship) are at the Fortress, and Superman asks the Jor-El simulation who the boy is. It responds that not all Kryptonian historical records survived with the simulation, and it doesn't know who the boy is. Superman then asks the boy if he would like to learn to fly, and they fly back to Smallville. Clark's folks chide him for taking the boy back from the government, and they and Lois discuss what to do (Lois doesn't want to take the boy in). The boy interjects, now having learned English. Luthor hears the reports of the missing child, and releases Bizarro, ordering him to fetch the super-boy. Superman holds a press conference, announcing that he had the boy, and was returning him to the government's care. Meanwhile, the boy observes Lois covering the event, and tells Superman that Lois doesn't like him. Superman starts to reassure him, but then hears Bizarro rampaging, and rushes off. Bizarro is grabbing random kids, and Superman confronts him. They start heaving buses at each other. One lands where the press conference was, right on the boy. Lois rushes to his aid, and finds him scared, but OK. Bizarro heaves wreckage into the air, and it knocks off the Daily Planet globe, which descends straight towards Lois and the boy. The boy rises up and stops the globe. Superman stops Bizarro, and returns to find Lois holding the boy. She says she's changed her mind, and wants to try raising him. Later, they discuss it, and how hard it will be with a disappearing super-boy and a sudden foster son, but Clark mentions he's had to handle stuff like that before. Lois comes up with the name Christopher for him. Meanwhile, Chris' ship starts glowing, and sends out signals. This causes three more ships to appear, and they land near the Fortress, revealing General Zod, Ursa, and Non, and Zod refers to the boy as his son.

The name Christopher is probably an homage to Christopher Reeve, who starred as Superman in the "Superman II" movie, which much of this story's elements are derived from. The Kryptonese text on the ship on pages 20 and 21 is translated as: "OPEN".

General Zod, Ursa, and Non enter the Fortress, and start the Jor-El simulation. They ask it to tell about General Zod. The simulation gives a brief history of the Phantom Zone, the criminals in it, and then describes why Zod and his cohorts were sent there. They then explore the Fortress, and take the phantom zone projector. Lois and Clark take Chris to the Daily Planet to introduce their new foster son, and meet Jimmy. But heat beams coming from outside interrupt, and Clark rushes off to change. In mid change, he's attacked by Non, and confronted by Zod. Superman recognizes them, calling them criminals. Meanwhile, Ursa finds Lois and Chris, and tells Lois to give the boy to her, calling him Lor-Zod and her son. Superman and Zod continue the fight, with Zod saying that they will take over the Earth. Superman says "You and what army?", and Zod replies "This one", as dozens more ships crash down into Metropolis. They open, and Jax-Ur and other Kryptonians emerge. Zod retrieves the phantom zone projector, and projects Superman into the zone.

Superman's trying to adjust to being in the Phantom Zone, and sees the events back on Earth. Zod, Ursa, and Non have Chris, and Supergirl and the Justice League are fighting the Kryptonians. Mon-El (a friend Superman projected into the zone years ago to save him from lead poisoning) appears, and helps Superman adjust to the zone. Mon-El describes how it started, with Zod finding Fort Rozz, a prison that had been accidentally transported in when a projector exploded during a riot started by Dev-Em. As the circumstances were unusual, the fort is actually solid, and people can be normal inside of it, and time passes. That's how Zod and Ursa had their son Lor-Zod (Chris), but they abused him. Superman goes into the fort, confronts Dev-Em, and is about to be knifed, but Mon-El joins and rescues him. But Mon-El is affected by the lead poisoning again, so Superman has to push him back into the regular zone. Superman finds another ship, and launches it, leaving the zone and returning to Earth. He arrives to find a destroyed Metropolis, with Kryptonian crystals growing in one area. The defeated heroes are being brought there, and Ursa wants to kill Lois, but Zod wants to find out why Superman "settled" for her. However, Lor-Zod attacks Zod with his heat vision to stop him, as that's what Superman would do. Zod then says he needs to remind Lor-Zod of who is father is. Superman knows he can't confront the criminals directly, so he finds Luthor, and "asks" to borrow his anti-Kryptonian weapons. Luthor laughs, and has Parasite, Bizarro, and Metallo attack Superman.

Superman and the Revenge Squad discuss the Phantom Zone criminals' takeover of Metropolis. Meanwhile the army attacks the criminals. Zod captures their leader, and wants to use him to pass along a message, that Zod will kill anyone that doesn't immediately obey him, starting with his own son, Lor-Zod (Chris) right now. But before he can, Superman rescues Chris, and the fight is on. The squad takes out several of the criminals, while Superman fights Zod. Luthor sneaks into their headquarters, killing a criminal, and starts working on one of the Phantom Zone ships. Superman rescues Lois and the captured heroes, and continues to fight Zod, but Chris intervenes. Luthor reverses the warp drive on the ship to draw the criminals back to the zone, but before he can set it to take Superman too, Lois crowns him hard. The criminals are drawn back, as is Chris, but Superman hangs onto him. The zone won't close, though, so Chris sacrifices himself to close the zone. Later, Superman has Mon-El search the zone, but Mon-El can't find Chris.
