An unofficial House Of M spin-off as Sir Warren Traveler was introduced there and the opening seven years ago flashback sequence seems to have taken place during that time period. Carol's agent, Sarah Day mentions that she booked Carol at the Ritz under the name Linda Danvers.This is an in joke on the secret identity of DC's Supergirl character, being she and Carol both share the same last name Danvers and look a bit similar. The first four pages of this issue are told in flashback.

Arana lends a hand but has the carapace over her face ripped off by Doomsday Man. This tips Ms. Marvel over the edge and she makes quick work of her old enemy. As Arana recovers in the hospital, her father forbids Carol from having any further contact with his daughter.

Iron Man asks Ms. Marvel to help him investigate a DNA bomb that has been detonated by AIM. Carol ends up punching him out over the events of the Civil War. Surprisingly, Tony still asks her to lead his new team of Mighty Avengers. She reluctantly agrees, but on the condition that she be allowed to also head a covert SHIELD taskforce. Carol moves in to a mini-helicarrier and begins her work with Operation Lightning Storm. Arachne shows up at Arana's workplace and demands to know where Carol has secreted her daughter.

With warring factions trying to take control of the AIM organization from an ailing Modok, Ms. Marvel and Wonder Man find themselves in the thick of the conspiracy. Things get worse when Modok controls Wonder Man's mind and commands him to kill Ms. Marvel.

Sarah digs up dirt on William Wagner and warns him to stop dating Carol lest his past be exposed. Wonder Man, mind-controlled by Modok, tries his best to kill Ms. Marvel but the battle doesn't end with a punch but, rather, a kiss. Ms. Marvel and her Lightning Storm agents take the fight to AIM. They capture the AIM Scientist Supreme, but Modok, Sean and the DNA bomb escape. While interviewing Monica, Carol learns that she not only may have a traitor in her own ranks, but also that Sean Madigan is Modok's son and is planning to use the DNA bomb to kill his dad and take over his organization.

Once again, internal voices heal Ms. Marvel. Monica kills Baines, the Lightning Storm traitor. She then kills Sean who is trying to take over AIM in his father's absence. AIM splits into factions and Monica tries to carve out her piece. With her team, her health and her personal life in shambles, Ms. Marvel tries to sift through the pieces. AIM agents experiment on Sean's body and resurrect him as Head Case.
