Peter joins the captain's crew, but when they capture Pan, Peter becomes Pan's friend. Pan tricks the pirates into pursuing the island's Indians and they wander into the clutches of Opikanoba, a hallucinatory cloud which causes most people to kill themselves. Pan saves Peter from Opikanoba, then promotes Peter to be the leader of the resistance against the pirates.

Peter conceives a plan to trick the captain into thinking the treasure he's heard of is simply the treasure the island's sirens have collected from the bottom of the ocean, but as they're preparing to lay the treasure at Skull Rock they meet the captain at sea and the captain shoots Pan in the chest with his pistol. Peter returns to London to learn the surgical skills he'll need from Mr. Kundal to save Pan's life. Meanwhile, Jack the Ripper kills Peter's mother.

Peter operates on Pan, but his friend dies. Peter blames himself but eventually decides that since his blood and Pan's have been mixed, from now on he'll be 'Peter Pan.' When the pirates make another attempt at claiming the island's treasure, Peter battles the captain, cuts off his right hand and feeds it to the Guardian. Returning to London, Peter recruits Rose, her brother Pip and his friends from the orphanage to help in the fight against the pirates.

Captain Hook finds evidence suggesting his son is Peter Pan.

Hook, meanwhile, has convinced himself Peter isn't his son and set sail back to the island.
